McAfee was the son of John Armstrong McAfee and Anna Waddell, and husband of Harriet (Hattie) Lawson Brown.

McAfee was at Park College, Parkville, Missouri, for almost 20 years, where he was the chair of Christian Philosophy, and college chaplain and choir director. He was also on the faculty at McCor­mick Theological Seminary, Chicago, Illinois (1912-30). In addition, he, pastored in Fulton, Missouri; Chicago, Illinois; and Brooklyn, New York; directed the Presbyterian Board of Foreign Missions (1930-33); and served as Moderator of the Presbyterian Church in America.
