Educated at Glasgow University, Kelly studied theology at Bonn (1852–54); New College, Edinburgh (1856–67); and the Theological College of the English Presbyterian Church in London.
He served congregations in Hebburn-on-Tyne and Streatham, and as of 1887 was Tract Editor of the Religious Tract Society.
